Then, the whole thing with Mortal happens and Clark really stops trusting Lex. But then he defends him to Fine in Aqua only to take it back at the end. So it appears that their friendship is truely done with. So, in the beginning of S5, it went back and forth a whole lot. However, once Lex started running against Jonathan for Senate, the lines were drawn and all pretenses of friendship were dropped.
I don't think that Clark hates Lex per se, but he certainly does not trust or respect him AT ALL and they will never be able to go back to being friends. Clark is perfectly capable of hating people, wanting to choke the crap out of him didn't come out of nowhere. Kent Nelson revealed to Clark that Lex will become his ultimate opponent and also pointed out that Clark would one day succeed in triumphing over Lex.
